Unfortunately, Roko’s living spirit was separated from his living body with the Eyestone, and his body is now dead and buried. At best, Roko would be unaffected, but the worst case scenario is that Roko’s “spirit” would return to his dead body, and stay attached to it, either killing him for good or trapping his spirit in a living death.
I think it wasn't his body, but that of another kitsune. The following points point to this:
1) After this decaying body containing Roko's soul was destroyed, the soul didn't turn into a "formless cloud," but became Roko again.
2) Unlike other spirits, Roko has supernatural powers. And can inhabit other objects.
So, someone is supporting Roko's body after all...

There's always the possibility of Roko's spirit being tied to, and sustained by, his pendant. It's got immense powers itself. Kitsune might work differently from other spirits due to their flexible, shapeshifting nature, and that might give them some amount of spiritual resilience. It's a theory, anyway, that would allow Roko to exist without his body.
It might be possible, but what are the odds that a second kitsune body is found in the rough area that the Eyestone was dropped in? Granted, it was washed up by the beach, but I can’t think of a scenario where one can catch a “living” kitsune, let alone kill it and/or throw it into the sea.
He probably just happened to end up in the hands of someone who actually cared about Rocko's body. Besides, it's probably "in a coma." It's entirely possible it's either Perry or the dragons. But there's also the possibility that he's integrated into one of those trees we saw earlier in the comic.
Given the way the story is going, I fully expect them to realize that destroying the eyestone would mean sacrificing Roko, and that's a line they won't be willing to cross. Part of me wants to see them just give up on that future and start operating under the assumption that their switch is permanent. That requires a new party goal to drive the story forward, though.
Honestly, Brand sHOULD be "Ehh, screw him". Roko has caused FAR more trouble than he's ever helped... Not saying he's done nothing BUT cause trouble, but a lot of their problems are all his fault. All of them, really, though neither of them know that.
Picturing a later plot point where some "always tells the truth" magic item gets consulter, and then Roko needs something more durable than a balloon...
