Knocking his spirit out of his body was caused by the stone (which is just a fancy way of saying it killed him), but everything that subsequently happened to his body was not a direct result of anything the stone did.
But Roko's just one person, and there might be the greater good to consider here. There was probably a lot done with that stone since its creation, likely most of it not good. And there might be other solutions to Roko's problem.
But saying that would "kill" Roko kind of ignores the fact that strictly speaking in the biological sense, he's already dead.
You could make the utilitarian argument that reversing everything the stone did produces the best result for the greatest number. Roko would just have to find another solution to his problem.
But Roko's just one person, and there might be the greater good to consider here. There was probably a lot done with that stone since its creation, likely most of it not good. And there might be other solutions to Roko's problem.

There's also the fact that, we don't know how it would effect Roko. The Eye Stone severed his soul from his body, and sure...breaking the stone and reversing everything might bind his soul back to his body, but last I checked, his body was decayed. So like...would he be stuck as a Zombie, or would he just pass on?
Given that everything we know about the Puppetmancer comes from sources of very questionable reliability, I don't think we should just accept what we supposedly know about him at face value.
Given what we know about the stone, the person in the tree might not even be the real Puppetmancer.
I'm not saying 100% definitely trust whoever's sending the dreams, but... shouldn't just reject it out of hand either.
