This is Jack's "origin" story (in quotes because it seems she's doing it for a while so it's not entirely her start as Happy Jack) so I think by this point she still didn't upgraded her armor to not be so stuffy inside if she's not naked, so she does it to no waste time taking them off when she needs to get into action.
