Yeah. Of course a yōkai like Roko could sense a more powerful kami - and said kami could probably hide themselves from Roko's spirit-sight. He's technically a kami himself, but not a very powerful one at the moment - a two-tailed, modelocked kitsune disconnected from any shrine or source of power beyond his kitsune ball.
Yeah. It's a bit like my very humble little kami Kiliki-san meeting her much, much more powerful kin-sister Kaede-hime for the first time. Meeting something of your kind that could squash you like an insect tends to make one a little nervous.
( Can you tell I've got a couple of Japanese folks in my family? I may be a gaijin but I try to do my homework ).

It kinda makes sense. The Shintō shrine was a dead giveaway: They're dealing with a kami, or Shintō god. The very same class of creature that Roko-sama is, but much, much more powerful. I figure that if anything could jam Roko's spirit-sense it would be a more powerful cousin.
More intriguingly kami are usually found guarding something. How will this kami treat these castaways? Guests, or intruders? Things are about to get very interesting.

Good question! Kami generally are friendly, but yōkai are a very mixed bag. Some are friendly, some are extremely hostile, and some are neutral. Considering this particular kami has a shrine and yet an island to themselves, they might be guarding something, and could treat these new arrivals as tresspassers or guests.
TL;DR: Could be anything. But considering we've met Earth, Air, and Water, this might be a kami no hi - fire spirit. In which case... good luck.
