For an RP server, we (@redplanetofmars and I) came up with an AU idea for Mewtwo's origins.
Mew was captured by human scientists, they used genetic fuckery to mutate Mew's sampled DNA, and impregnated her to ensure the clone would be stable and healthy during "natural" gestation and birth.
During this time, Mew knew all too well what they planned for whatever would be born. She was too weak to escape the artificial jungle she was held in during the gravidness, so she had to wait.
When Mewtwo was delivered, the scientists allowed Mew to mother him. But it was only a matter of time before they'd take him away for experimentation. Mewtwo developed and matured quicker than any normal baby Pokemon so when he had enough cognitive control, it was time to leave.
In order to keep young Mewtwo from feeling afraid during the escape, Mew explained to him what the real world outside the building was like and made it seem like it was allowed.
Sadly when attempting to get out, Mew and Mewtwo were caught in the act and a battle ensued. Mew failed to save her son from being taken away after being too wounded to help him. As he cried out for her and was taken further away, the guards were commanded for Mew to be killed since she fulfilled her purpose. She promised Mewtwo she'd come back for him and used the rest of her strength to teleport away...
There's more to the story but I'll leave it at that for now.

I'm not 100% sure, but I think in the anime, Legendaries are not confirmed to have eggs! There is an episode (The Mystery is History) where a Lugia has a baby, but it's never known if the baby came from an egg. And since there's no confirmed way to breed most Legends/Mythicals (other than Manaphy), why not take creative liberties about it?
There's also this official piece of trivia:
"According to the scientific logs found in the Pokémon Mansion of Cinnabar Island, Mewtwo was born from a pregnant Mew, found deep in the jungles of Guyana, whose embryo had been tampered with to alter its DNA."
Of course I altered that a bit but that's why its an AU!
