Actually Metroid is the main character. Metroid Prime is named as such because Metroid is the "prime" candidate to go on the mission.

The main character is named Samus Aran, she's a bounty hunter that specializes in taking out Space Pirates that do illegal experiments with metroids, which are the little green jelly brain guys. It's called Metroid Prime because your final mission in that game is to take out the Metroid Prime, which is an enormous metroid.

sigh... the wikias are very acurate and they use facts directed from the games and texts. but not all of them are correct, like you said, but you HAD to have assumed that the main character name is metroid because of the games name.

I can't help but suspect that this whole thing was some kind of elaborate prank.

For a serious explination: the developers had a hard time animating and programming samus crawling on the ground, so they eventually gave up and decided to go with something easier to animate and program; the morph ball. Lazy developers.
