There was alot of questions raised about 229 and "his" affiliation after Bane captured him. It appears he's now suffering from Stockholm syndrome. He realizes now that his actions were wrong even if he was following orders and wants to protect Pyrite in a similar fashion. It would appear these two had a history before.

299's personality is shown a bit better here, He's definately more humbled for being Bane's pet, while Pyrite is given the perfect opportunity to cut her losses and join the good guys.... she willfully chooses to do what she wants to. She didn't even hesitate....
