In a twisted turn of events, Rift is captured by a grunt member of the antagonistic group known as The Organization shortly after entering the poke'mon universe through what is his namesake. Since legendary poke'mon are so few and far between, The Organization seeks to create more of them using humans as a base.

Rift is the next in a line of failed attempts to create that effect and is a failure unlike the others before him. His body accepts the genetic alteration, and his mind accepts the coding to use it. The ever present, though often dormant, dragon with in him is awakened by the change and soon has it's way with the new addition to make it its own.

Later the protagonist, Jacob, is chosen to investigate disappearances that have been occurring in and around a cave system on his island, with out the faintest idea of what waited within.
