I'm trying to put the bones where I can get the most accurate deformation. My knowledge of horse anatomy isn't all that good, so I could use whatever help you may be able to give in regards to the joint locations. Please critique if you can.

The only thing that bothers me is the neck joint, it might work a little smoother if it was given a slight curve from the shoulder to the skull piece, maybe 3 small joints flowing along the back of the neck.
Otherwise looking good.

I would fix the neck, yes. The tail bones, I would move closer to the middle of the tail. It's looks like it'll do weird stuff when you pose it. Lower your body bones so they're closer to the middle of the body and also the joints where the legs join the body or it'll deform too much of the back. Maybe lower that elbow joint for the front leg a little bit. I think you may have to add knee-bone between the two large back leg bones.
When you're rigging make sure you have a "root bone", the bone you should start with. In a bipeds case it's their pelvis. Pretty sure it's the same for quadrupeds. If you look at your rig it looks to me like the middle bone is the root. Change it so that the root pretty much commands the whole front of the rig. When you rotate it, the pony rears back, you know?

Base of the neck is in the wrong position, it should be at the center of rotation.
Second joint of the spine should curve down, not go straight across. Same with the other joint.
Hip position is way too high and to the left.
Way too many bones for the tail, and they should be along the center of the tail as well. Either make it cloth physics instead, or a single bone with a spline IK bone deformer.
The last bone at the end of the feet is unnecessary.
