Well if you're using SAI it's probably because you've got an out-dated version I think, and if Photoshop you have to export them as .PNG to get the transparency to stay or something.
As for mine I've got the out-dated version of SAI, so I just make the bottom layer the color of FA-dark backgrounds because I honestly don't know how else to do it at this point. :C
