I think Sonic called him Eggman in a game once and the name stuck...
Stupidly though in SA 2 he refers to himself as Dr Eggman, but when he does his broadcast to the world you see the words "Robotnik Empire" scrolling in the background.
He'll always be Robotnik to me. I think the real reason is
Robotnik = US/EU name
Eggman = Japanese name.
