It depends on how you save it. The only two image types that support alpha layers (which is what a transparency is) would be PNG and GIF, with the latter being rather poor. PNG is the best file type to use with alphas.
Now even if you save a PNG, I think FA massages the image some when you submit it. I think it converts it to a JPG anyway, which doesn't have an alpha channel (no transparency). So the end result is the alpha is often converted to either black or white. It's usually black I think, but I suppose it has a lot more to do with how the image is handled.
