if you read up on bulbapedia they are and should be spoken of as the Legendary BEASTS in the games. Not dogs.
Raikou may be based of a tiger or the Thunder god Raiju who is a shapeshifter.
Suicune may be based of another god who i think may take the shape of a leopard or cheetah.
Entei seem to be based of chinese guardian lions, who appear as a mix between a lion and a short muzzled dog.

Now it's been a while since I played it so I may have to go back and play through again to check, but I could have sworn that my Pokemon Gold (Not Heart Gold, just normal Gameboy Color Gold) called then dogs in a book in a house in Ecruteak City jut to the left of the lower entrance. This calls for some investigating on my part.
