While the duo are initally confident and save countless lives from a giant rampaging CF!LaserMan robot, they eventually must let the dark chip, leading to the events of Scarlet Battle Network. As for Brooke's PET? She found the plans for the Progress PET (or PET III as it's known in EXE Stream) and modeled and fabricated a shell, placing an Advanced PETs motherboard inside. Brooke and Scarlet's crossfusions were subject to the restrictions imposed by the Advanced PET through the entire events of Scarlet Battle Network.
