Behind the scenes I am working on a comic involving my OC and a few others. Testing out style and layouts. Thought I would make it a flash type comic, but I am seriously contemplating this method... This form of presentation IS interactive and visually appealing, but I would also love to own a hard copy of my own comic at one point or the other. SO.... panels or screen-shot style.....?

That's true, but if you have a pre-set size in mind, you can also combine two and split it in half to make two portrait type panels and one landscape.
As long as you have a sizing chart down, and pre-set the area as you want it, I'm sure that you'd be able to make it work. That way you can do both.

So for example. This is 800x600 (more technically 800x500 without the edges) You would take the 800x500, and make all of your images that, save it, and then for the web hosted version add the extra 100px worth of border before uploading. That way, you have something to fit your pages as well as your online version.
Although, you'd have to figure out how that would fit in scale for a paper version. You'd have to do that regardless though, of screen shot or paneling.
