It's ROTTEN vegitables, that they throw, usually because when they splatter, it leaves a sticky, smelly, and otherwise inconvenient mess.

It orriginates from the convenience of push-carts with food goods, with all that food out in the open, and no refrigeration, it spoiled rather quickly. And, added to the pesant's urge to find something to throw at a hated and dispised ruler/lord/noble, often Rotten Tomatoes were the best form of ammunition available.
