How about it’s actually a bio-port he had installed on a future-facing time trip he can’t quite remember anymore.
Another, more boring explanation is that it’s an artifact from a body swap, or at least that’s the memory implant he had installed along with the port.

He's definitely not averse to adding things simply because he's curious about what it'd be like to have them. But installing a belly button to simulate placentalism isn't like him. Emmet's proud of his marsupiality. Most marsupials have tails. None have navels.
If he's working on a new iteration of his timeship (and he has to already be at this point), then a feature I could see him adding is an emergency stasis chamber in case he gets stranded and has to "wait it out". A body port might make sense there.
Emmet's body changing technology is fairly primitive and doesn't last long, the kangaroo incident notwithstanding. He will, however, eventually meet people who are much, much better at it than he is.
In fact one of them is waiting for him in 1700 AD.
