The idea behind Link being a female Zonai kinda comes down to, "It's magic", but I didn't want it to be just that. I wanted to give it a meaning.

The reason is because, in the game, his arm was corrupted and damaged by Ganondorf's Gloom, and so Rauru replaced it with the arm, his arm, that held Ganondorf in stasis.

The reason why Link becomes a female is deep. Because he has been around Zelda for so long, always seeing the wisdom & intellect she has, but also has seen her most vulnerable side of her. He's been with Mineru since the beginning of his journey in Tears of the Kingdom(my version of events) and has grown both fond & close to Mineru because of how smart and caring she is.

In a way, his heart wished to be more like Mineru & Zelda, and so, the magic of the arm, during the events of the story, grant that wish when the arm becomes completely a part of him after Rauru resurrects, transforming him into said Female Zonai.
