================== Requested by Hero, who asked for" [ref] Alternate Ending towards Birdy the Mighty Decode:
That case, for some strange event or another, Tsutomu Senkawa is unable to save Birdy's consciousness from the ether of her memory, leaving her completely lost forever and nothing preventing mind convergence fully leaping over, leaving Tsutomu with mixed memories of his own and Birdy's as well trapped in her body forever (albeit not with her skillset, having to initially relearn such or pick it up from said new memories after a while).
Eventually left with no choice, but to pick up where she left off, and in spite of mixed emotions about it still resolved live for her to his best ability possible, thus begins a new life for Tsutomu in Birdy's body and lifestyle as a federal space agent, having quickly taken pick up some basic quick trainings and small-scaled missions shortly after the events of the second season concluded.
Thus we find Tsutomu-Birdy in said federal space outfit sitting on a rooftop at a specific angle at a specific pose (behold sta.sh files for that), with a somewhat sad/solemn expression on face while looking down at his, well, now her, permanent body, reminiscing about everything that's come to happen in such short order.
Still sad about the loss of Birdy, as well as having to cope with being permanently stuck in a girl's body now that still rather feels weird and alien to them at times and inability return to their old life, not to less mention still having to get used to fighting, especially in said girl's body just throwing them off-balance as well as other setbacks that comes with it - like their modeling commitments as their alt self Arita Shion - Tsutomu-Birdy resolves still live out life through their new identity for themselves as for Birdy to their best ability possible, in the end.
Dialogue will be left to you, with the stuff written in the just previous paragraph supposed to contain rough pointers what it'd go on about and what it should roughly include."

I always thought this would be more interesting, with Tsukomu having full control of Birdy's body and practically forced to work for the Federation doing the missions that Birdy was assigned to. Tsukomu is obviously very clumsy and inexperienced and keeps making mistakes at the beginning, from not measuring the strength and speed of the alien's super body, to not knowing how to fight and not to mention detective work. And as I finished, in addition to his life as an alien detective, he has to attend to his male teenage life and also Birdy's idol life, so poor Tsukomu barely has time to eat and sleep. If he's not in school he's an idol or else he's investigating a case for the federation, or else he'd be training to recover Birdy's techniques as well as achieve greater synchronization with his new body.
Things seem to be achieving a certain balance for a while, but the case where he collided with Birdy's love interest, Nataru, left Tsukomu with scars. He can't forget that tender kiss they shared for the last time. Which dissociates his Earthly male mentality because Birdy's strong feelings for Nataru are saturating him. Starting with the fact that she feels more comfortable as Birdy than with her human body, so much so that when she falls asleep as a human she wakes up in her alien form. This caused the synchronicity with her alien body to become greater and greater, to the point of being almost as agile, powerful and unstoppable as the original Birdy, Birdy The Mighty has been reborn.
But she has to figure out what she will do now, her body and now her heart are those of a woman, but she cannot abandon her friends from the Institute as if nothing had happened. She still has time to think about it, at least until she graduates.

Yeah it's a shame the conflict ended up quite as quickly resolved on it in either the manga or the anime rather than give things bit more time to explore in those aspects than a quick gloss over and be done with, could've had things go in some directions with at least an entire additional chapter/episode at least of it or so. Sure the final canon version's quite powerful in terms of overall narrative on it, but still guess wouldn't have harmed having done slight bit more of it.
Also been surprising that, in all them years, I never rly found any fanfic or so that'd have explored that further (or that I'd know of at least), tho I guess that may be 'cause there may be some difficulties for some where to carry the story on from that point onward or just lack of interest coupled with the overall series, while having its fanbase, not having had that strong impact or sunk in prominence over them years since Decode's premire now, tho if the show were get a reboot like the current Ranma series that may prone to change that (tho given said remake's art style could be argued upon whenever it's a good thing upon or not, but I digress).
Anyhow, since not having found anything, as the saying goes (or what I remember of it) "If can't find on the net, gotta have to do it yourself", or in this case, get someone else do it lol. XD
But yeah, save the whole bit about the Nataru part I'm not quite as sure about yet, wholehearted agree with everything else you wrote there and sure were among them motivations why went with this in the end, perhaps I *do* might end up taking things further there for a potential sequel there or so, but for now am glad at least this exists. :)
There is a potential story comm. I'm currently in talks about evolving around the bits before leading up to this image where most likely be able let expand upon things the way always looked out for to read, but never could, or perhaps even take place after it, but remains to be seen yet, perhaps I might link to it here should it get off the ground and be finalized by then.
As a final thought to my initial laments things been too fast resolved upon imo regardin Tsutomu, a good read I might recommend on happens to be the Webcomic "Dangerously Chloe" which sort of happens to carry vibes from both Birdy the Mighty and Urusei Yatsura to the point it could almost be seen as a combination between the two, almost.
But yeah there's a similar instance where the male protagonist ends up stuck with the body of the female protagonist acting sort of like his Lum and giving off similar vibes to Birdy then (if more through twinning then him and her sharing a body, it's slightly complicated), twice in fact actually, with the second time more permanent and going to far greater lenghts exploring new live with them as a girl with all that comes to said female protagonist's lifestyle and "urges" and stuff (for the sake of lenght will refrain going into details there, but can explain slightly better in case wanting to know more of said webcomic's plot in overall), dunno if (s)he ever ends up turning male again (haven't read rest of the story yet, stopped somewhere halfway through when that happened so will have to catch up on the rest yet someday *shrug* ), but yeah more or less that then. ^^
