I spent the last hour or so reading about this.
That uses the phylogenetic classification. Technically more accurate and probably a superior system than the traditional way, it classifies everything by evolutionary history. As a result, it's classified all four-limbed animals with a spinal column as Amniotes, and divides those into Synapsids (Mammal-like reptiles, which as a result of some odd nomenclature are entirely unrelated to Reptillia) and Sauropsids (reptiles and Mesosaurs) and their descendants. The result is that both dinosaurs and birds are classified as reptiles. This is an accurate way of measuring things, and still doesn't explain why FA has birds and dinosaurs in different places.
