Since Madara has eternal mangekyou, wouldn't his eyes be protected if he used Izanagi like Danzo does?

no. Izanagi's risk remains the same even to those with eternal eyes. Madara used Izanagi on Konan and permanently lost his sight in his left eye.

Actually he used izanagi AFTER the one eyed mask. After he used izanagi, he transplanted the eye that cast izanagi and replaced it with nagato's rinnegan.

Must be in the manga only, so far its to the point where Sasuke is beating Danzo. madara hasn't done anything but talk and antagonize the kage's. Or pull Sasuke's butt out of the fire.
