Normally, you'd be right, but these are mutations. And if that excuse isn't good enough, they actually established that the turtles can remove their shells via the COMING OUT OF THEIR SHELLS music tour (yes, that really happened). The stage performers couldn't negotiate the shells, so they were simply removed and it was made canon that the Ninja Turtles could remove their shells!
There was a VHS tie-in at least, for those who missed the show itself (but I hear it actually ran for a lot longer than one might think, and it's timing to the movies was just a weird coincidence as both projects were reportedly developed at the same time but independently of each other.)
