Typical of Celestia, she can't see a powerful character walk through her Kingdom without capitalizing on it by using friendship and putting her at the service of Equestria. They did it with Discord, with Starlight Glimmer and they almost did that to the cheese queen, but they stayed the same with their Changelings. Run Vilmare or you will receive a Cutiemark and your fate in Equestria will be sealed.
Now Vilmare is a target, and she will have to flee, jump to another plane, or else the entire kingdom of Equestria will search for her, and they will find her. Celestia will not let someone so useful and strong escape, another very powerful sorceress to whom she can commission silly friendship missions (I'm afraid that with Vilmare's little knowledge of the magic of this world, Celestia will apply the maximum penalty: being her new apprentice). Luna will haunt her in her dreams and try to convince her to accept her friendship while she gives him therapy sessions. And the worst: the Mane 6. Twilight can track Vilmare's mana and it wouldn't take long to find her, Rainbow Dash could capture her with her super speed but Vilmare could escape again and again, the bad thing is that while Dash has her in sight, will keep trying to grab her, Applejack is very stubborn no matter how long it takes her, she will chase Vilmare to the end of the world with her lasso if she tries to "help" her (think of the cowboy robot from the old Westword movie), Fluttershy obviously would ask Discord for help and we would have to see our pyromantic sorceress trying to deceive a God, Rarity would at most boost Vilmare's fame and make her face so well known that any pony who sees her will reveal her location without thinking about it; and the worst is Pinkie Pie, she would be with Vilmare just by wanting it, just to make a joke, no matter where she goes, Pinkie can always appear to say cheesy things while she tries to be friends with her. I'm sorry, but it's impossible to run away from Pinkie Pie.
The stakes have just been raised a lot in this season finale. We will have to wait for one day to continue with this epic story of the villain who is not a villain.

Celestia knew exactly what she was doing.
And to be fair it's not a bad way of ensuring that Virmare leaves peacefully and never returns, blows up another pony town because of personality conflicts, then has to be turned to stone again. Win-win for everyone, really. :V
