I mean, I can somewhat understand where they are going at. If you're more skilled with a gun, you could, say, hit more lethal points on the body with higher accuracy.
That does not explain how the bullet can do more damage to an iron golem.

If MMO's were realistic, no one would play them. In real life it doesn't take too terribly much to kill a person, and given the fantasy threats you face in most MMORPGs...yeah, it'd be next to impossible to survive if any sort of realism were imposed on it (Demon's Souls gets close, but that's also not an MMO).
The trick is, one good hit in the right place will kill someone in real life. While someone can be stabbed with a knife numerous times and survive if given medical attention (among other tales of survival), such is not exactly the norm. But when you're talking longswords, halberds, battleaxes, and the like, if a practiced swing connects with flesh, you're likely going to die. Armor can only protect you so much as well. A warhammer to the ribs to someone wearing leather has the potential to break ribs, seeing as how war hammers were designed to smash in solid armor.
Still, I believe most high action, high combat games would not be nearly as entertaining if they closely followed reality in their combat. Can you imagine WOW with "realistic" combat? Not only would magic user be obscenely powerful (who's really going to survive a magical fireball?) but those "epic battles" would be decided in moments one way or the other. And don't even get me started on what Call of Duty would be like if it closely followed realism.
