I think its classification of their crime. So blue is like less serious types of crimes like financial, comupter crimes, petty theft.
Orange is general crime, like Thomas The Fox is serving a 3 year sentence for bribery and possession of an illegal substance.
While red of course, is serious violent crimes.

Its not explicitly stated in the game, but I remmeber one inmate commented about another inmate that was wearing orange, that his violent crime, he should be wearing red instead.
Its also from learning what kind of personality and crimes the inmates committed, you dont hear much about violent crimes being mentioned from the inmates wearing blue, so you kinda figure out thats how it is.
