The real explanation, of course, is that this was commissioned before I figured out what bosonic vinegar is.
BUT I like resolving contradictions by making distinctions, so let's technobabble our way out of this.
Bosonic vinegar is not made of ordinary matter. It is a Grand Unified topological defect residue—it contains a different "crystallization" of the laws of nature. And since it is a broken-symmetry residue, it also induces a prion like effect: things it comes into contact with "re-crystalize" according to an alternative set of physical laws.
So it's like a bridge between differing histories of the universe. Sully drank it here and reformed as himself if he inhabited a universe populated by living plushies. If he drank it again he might, I don't know, turn into a ferret made out of pasta.
Emmet's not interested in its transformational effects. His breakthrough was using bosonic vinegar to generate an attractive force between these bridged realities, using it to pull entities around a "closed loop" back to the original universe, but skewed to a different point in time—time travel, in other words.
It could theoretically be used to visit some of these plushie/pasta dimensions, save for the fact that bosonic vinegar cannot "land" one in a universe where bosonic vinegar does not exist. Since it seems to have only been invented in this one, it's only "useful" as a time travel fuel.

Oh so...it aligns the elements of which gets in contact with it (matter and energy), in syntony with the laws of another reality, chosen by random since it is yet an unstable asymmetrical residue....but yet maintaining some consistence with the mother reality, as for your example with the pasta, there might be past folks, but no pasta ferrets, and yet, since the unrefined bosonic vinegar was used here, that will enforce it into making him a pasta ferret, also allowing him to still be able to breath oxygen, think like a ferret, maintaining the same internal vital functions...but with pasta.. (??)

I believe you're mostly right. Bosonic vinegar effectively "pulls together" universes. In its unrefined state there's no predicting what it will bind to, which limits its usefulness (except perhaps as an extremely terrifying weapon). In its refined state, it can only readily bind to the same universe, which you'd think would make it useless—except point A and point B don't have to be at the same location, or time.
Emmet figured out how to do that and then "punch a hole" between the two points. Victor "figured out" how to punch a hole through to himself, but that's essentially what the Box already is: a connection between the same object at two points in time.
