I can't recall ever seeing such an episode. That's probably after Season 3 of which I admit I haven't seen much of seasons 4-7. Still, I would assume that eh was only a one shot character as some characters introduced in Season 2, come back in Season 3, or characters that were introduced in that season also came back. Plus at the time there was no Rex-1 figure by Playmates as far as I'm aware. So there wasn't any point in brining back a character who wasn't a figure in the TMNT line.
I actually saw Seasons 8-10 and thought they were fine, though yes they deliberately dropped much of the comedy angle in favour of being a bit more serious, in order to compete against the Batman and X-Men animated series which both had success in serious storytelling and Fred Wolf Films still wanted to keep the TMNT relevant, even though the show was approaching 10 year old at the time.
