Yeah GIF was very popular for pictures back then. In fact, GIF could originally do only pictures and not animations. PNG was pretty new in the 90s so it wasn't used that much. The other option would be JPG but it was never meant for art.
The limited color depth isn't a problem as long it's used during the whole process. That's what game artists were doing as well.
