you have to get just the inks to their own layer and set them to "locked transparency" and then recolor them from there

I don't even know what SAI is! :P
The lines were done on paper with a brushpen, then scanned in black and white (just two colors). That way you can just use the filler tool for coloring, I do everything on one layer. I use Paint Shop Pro 5 but it could be any program.
