I guess this is what happens when you're special in the pokemon world. Someone tries to take advantage of you. In this case, some super secretive cult called team Evolution found out by his past professor about him, and sent researchers to log and track his movements, to try and prove their crazy philosophy on evolution. They generally wanted to use him as their legendary to take over/ out-evolve the world, believing the Gel he produces to lead people eternally power and happiness; easy brainwash/recruitment material.
Fortunately, he was always just out of their reach due to his psychic prowess. They had actually bought up large amounts of land around his house and built secret laboratories and research institutes, masquerading as "Studies of Timely Evolution and Metamorphosis (STEM Institutes).
They believed that some pokemon and trainers were "evolving" to be more powerful, and that the most powerful could achieve immortality, and others by acquiring their power. Had they caught him, they would never "let" him go, but he would easily escape. So they decided to change their methods after he left, becoming more doctrine oriented and less science oriented, they would have worshipped him as their supposed stepping stone to a greater power. It doesn't work like that though :l
Edit: Shellder's tongue has become fused with his tail and the pouch on his body, occasionally storing or drinking the gel out of it.
