Since the first part of this story was so well received, here's part two!
Upon Mew's narrow escape, she knew she needed help. Any kind of help to save her beloved son. She couldn't do it alone. The building was heavily guarded and after being beaten down so badly during their attempted escape, she was convinced she was powerless by herself.
However, she was met with mainly negative/reluctant responses. Because Mewtwo was the first Legendary to be artificially created, some Legends turned up their nose to the idea of rescuing him. He was illegitimate and unnatural in their eyes, so why bother? He was likely doomed to die anyway.
A few were uncertain and afraid. If the omnipotent Mew could be captured by humans and used for evil, what's to stop them from abducting others as well? It just wasn't safe.
And the minority that did try to help were nearly hurt and caught themselves, proving the point that it was simply too dangerous...
During this time, the scientists created the Mewtwonite Y by using Mewtwo's power against his will, coupled with a Yveltal feather and a Dusk Stone. Afterwards, the humans used a shock collar of sorts to "discipline" him to obey their commands. The armor they forced him to wear was used to restrain and control his potent forces for their own uses. And, sometimes, he'd witness mangled, failed clones in large test tubes. While he felt extremely lucky, he also felt sick to his stomach. These people were monsters...
Eventually giving up on the aid of her fellow Legends, Mew grew stronger and devised a plan to get deep into the headquarters alone. Using her clever wits, she infiltrated and avoided being seen as she flew through the seemingly endless halls. Unfortunately they knew she'd come eventually and were prepared for her arrival ahead of time. She is met with the boss of the operation, who revealed her now grown up, hardened son. There was a deep seeded anger in his eyes when he saw her, and they burned holes into Mew's already broken heart.
Mewtwo was instructed to kill her. After all, she was the one who abandoned him. Why should he spare her for any reason? Strangely enough, he hesitates, telling his master that he needed more power. She was weaker in aptitude, but made up for it in craftiness and resilience. Agreeing, the boss gives Mewtwo the Mewtwonite Y and he Mega Evolves...
But things did not go as planned for any of the humans in the building. All that torture and solitude resulted in Mewtwo biding his time to escape. He couldn't do it by himself, mirroring Mew's feelings about saving him alone. But now that they had each other, they battled their way out and destroyed the building in the process.
Once far and away from the destruction site, Mewtwo let loose all his anger and resentment onto Mew. Her failure to aid him sooner was unforgivable. And she was well aware that it was, taking the heat of Mewtwo's fiery rage uninterrupted. She deserved it.
Eventually it ended and he flew away from her, finished with what he had to say. Mew did not pursue him. She knew he didn't need her anymore. He was free now. And while she felt happy about that, how could he possibly enjoy life to the fullest if he was so hurt and burdened with his unfair past? As a result, Mew hated herself for letting it happen...
