Who said that Pokemon in their universe don't have genitals? For all we could know all Pokemons within their universe all have huge floppy genitals and balls that hangs out and the reason we can't see them because we're seeing them through some kind of G-rated filer that censors their poke-junk. And the fact that Pokemons can breed with each other within both the show and the games.
It might be. The breeding mechanic was introduced in the 90s where the idea of family-friendly content was much vaguer, so we have very adult concepts like Nidoqueen being already in menopause and Nidoking still being fertile, and ditto breeding with everyone like a squishy facehugger. That's why people have nostalgia for the first two generations. Also because the anime was good back then.
