Now that i've redesigned his Pikachu and Raichu forms i thought i might as well do his Pichu forms.

Before Lex was exposed to Ion Energy he was just a normal Pichu, despite the longer head fur but after being exposed his body seemed to undergo a slight mutation that gives him is current red and black markings and his blue eyes.

The people at the Ion Test and Research Facility decided to make up a story that Lex was some kind of rare exotic breed of Pichu because they knew they couldn't keep him locked up at the facility forever.
