The simple answer is context.
If the Trade Federation suddenly starts pumping a gas into a sealed room you are located in right after you sensed them killing your pilots/destroying the ship you were in... There could only be so many varieties of gas it could be. Combine that with the definite hostility directed at you from the Viceroy, it makes 100% sense to assume the gas is poison, and probably a good idea not to test whether your guess is wrong.

Then once again, the answer is going to be context. According to lore I could find, Dioxis was heavily associated with the Trade Federation. The Jedi would have known this going in. The sudden increase in hostility, the killing of their exit point, and the visible nature of the gas means that there's only so many things it could potentially be. After all, how many different poison gasses would you store on a ship, if one gas is so incredibly effective against the vast majority of potential targets?
