When I design a character, I try to think about how she would've ended up with those colors-does she dye her fur, or are they inherited? And if they're inherited, why would they have occurred in nature? It could be argued that, if animals developed a society like ours, mutant traits like purple rabbits would have managed to survive, because there would be less need to hide from predators.
In the Sonic Universe, I was always puzzled by how hedgehogs and echidnas had such unnatural colors. I could forgive echidnas being red/pink, since non-anthro echidnas would benefit from being reddish to blend in with their relatively sandy environment, and over time as they evolved into anthro creatures more variations in their original reddish-brown color would've come about.
But I can't figure out why hedgehogs would've evolved blue/pink/green/etc coloring. I at this point I'm just over analyzing it, though.

I think like that too! If you look at cat breeds and colors, you can get a number of odd colors going, even if they might not be jarringly purple / blue / etc.
Depending on how close to reality I want a character to feel, I think more or less on it. (It's tied in with questions like: if someone was born with vestigial wings, while already having arms, wouldn't those wings end up branching from her shoulders and risk giving her shoulder pains?)
When it comes to Sonic, I take it partly as cartoon caricature, but the analyzing is too much fun :D
If you play the old games, you'll notice the animals he helps are more normally colored. So I tend to go by the line that Sonic's color and the rest of his looks and abnormal speed is due to mutations caused by high levels of Chaos energy radiation (on Christmas Island = from birth, not in a lab). I've seen it stated someplace that Tails' twin tails are a genetic defect, and whether that was from a valid source or not, it got me on the track of mutations. So, in my take, several of the Sonic characters have some degree of that. Cream's ears are another. (li'l Dumbo bunny <3)
And now I've settled for blaming Sonic's shift in eye color on added exposure to that radiation from all his use of Chaos emeralds. I use this to explain a lot of character design changes. ;)

This isn't anything to go on, but...people in the otherkin with phantom wings say their wings cause them back pain, and that if they're feeling the wings very strongly they need to walk differently to account for them.
I think the Chaos emeralds can account for pretty much any weird characteristic on the Sonic Universe. But still, you'd expect to see more mutations that don't really serve a purpose (like vestigial wings), and are just there because of random mutation.

Or at least that there are scientific theories on it that haven't been confirmed ;)
