Though i guess the series always had some mild biblical undertones. Even as far as BOTW.
Hylia is often depicted with angelic wings, the triforce is broadly comparable to the holy trinity.
The world in Wind Waker was literally flooded to thwart Gannon and his evil... which has some connotations with the biblical flood.
And heck even Gannon being the foretold "Antichrist" and holding a piece of the triforce.
Of course nowadays even Darksiders aren't bold enough to just drop some religious imagery in game.

Yeah. It's not so much that I think it has to be Christian, or that it would be better if it was, it's just that they shy away from EVERYTHING that could be considered religious, which just leaves so much world development off the table.
The sage in the shrine? He's called a priest in the Japanese version. When you go to the second dungeon in LttP, the text is supposed to read, "Say a prayer," but it got changed to "make a wish."
