In a roleplay I did with ~KConn12, and it kinda makes sense. After Dos was giving Pinkie such a rude attitude (about them getting married. Dos didn't propose at the time) and was thrown out of the van to argue, Pinkie sees the anger in Dos (since he's throwing a fit on things in sight like a soda can or a tree branch) saying how "you look like the same monster I remember back in the office... the same monster that tried to kill me." Or something along those lines.
She fears Dos cause she's afraid that if she does something wrong, he'll attempt to kill her again, like he almost did in chapter 12 of the original COIN. That's why Pinkie fears him.
As for Dos, he still (secretly) feels guilty for what he did (the nearly killing her thing) and he lets her be the boss of him, since he doesn't wanna show any aggression on her ever again.
