I honestly been checking and haven't seen official word that the show was canceled.
Just because an executive producer and head writer leaves doesn't necessarily mean the show is over. I haven't read that Evan Baily (another executive producer) left the show, which means they still have an executive producer. This happened with Spongebob Squarepants and Amazing World of Gumball. Both shows are still on the air to this very day, and I think Stephen Hillenburg came back to the Spongebob team a little while ago.
Bill Freiberger (before he left) confirmed that one Sonic Boom episode takes about 18 months to make, so to have a full season, you have to give the team more time to have new episodes premiere every week. This is also why you see the same backgrounds in every episode, because any new background means that they have to start from scratch with drawing and generating computer CGI animation, which is also expensive.
Honestly, I was surprised this show had a second season, because the Sonic Boom video games did so poorly in sales that not even the combined WII U and 3DS versions generated a profit. To have a second season green-lit was, if i may say, an amazing accomplishment in of itself. This show was nominated for a teen choice award and selected for the annual export awards of 2017 in France.
If they just lost a crew member, then they would need more time to make a season 3. I'd say wait and see if any announcements are made in SDCC or a SEGA show.
