I used to have a scanner (I still do admittedly but I never use it!) - I'd scan the line art into photoshop, and then colour on a layer above the line art on a multiply later. :) That way you could still colour 'through' the lines without having to have them on a separate layer like you'd do these days digitally :) Hope this helps!
