Well, the final couple of games shed a new light on the matter.
1. The behavior of the animatronics s programmed in. While ghosts are involved, they're not the ones actually running the animatronics.
2. Aside from Springtrap, there are no dead bodies inside the animatronics. Well, not in a recognizable form.
Apparently the animatronics are designed to capture children and reduce their bodies to a fine black substance called Remnant. (This failed with Springtrap because an adult body was just too big.) They then transport the Remnant back to their central location, where it is scooped out.
Remnant, you see, is what actually makes the animatronics work. A thin trace on the interior of the shell is enough to grant them mobility for an extended period, without any of the cables or wires that an animatronic would normally require.
Oh... and it carries what one really hopes is a copy of the child's consciousness... completely unable to control the actions of the programmed animatronic. But when the eyes go dark with Remnant, that's the child looking out at you...
