That depends on the knight himself and the kind of armour he's using. For the most part, a flexible knight in light plate could get cut down in the weak points, but a knight in heavy plate could tire out before landing a mortal wound on the samurai. I'm not saying samurai/katana are better, but in most situations, 1v1, the samurai would win. In the battle field, the knight since teamwork is kinda required using walls of armour and shear numbers.
