They are rogue, effectively.
They're the RAYs that answered to the Kerykeion in MGS4 and others from other areas of the globe, when their systems went down and fell into the sea it wasn't too long before some of them rebooted and found themselves adrift. Some survived, others didn't, some are land bound from having too many leaks, others got reused by PMCs. They're curious but have learnt to avoid humans, who don't tend to respond well to stays and think they're a threat when in reality they're just in a kind of neutral mode and only become aggressive if attacked. The King Ray is enough like them to attract their attention, but big ._. they don't know what it is. And to be fair, it doesn't know what they are either...
