To understand you need to see the new Captain America movie and the TV show Marvel's Agents of Shield and then you will understand.

Hydra is a fictional terrorist organization within the Marvel comic book universe and by extension the comic movies.

Hydra is often a foil for SHEILD, Captain America, and to the Avengers. Essentially a Nazi organization which invents crazy technology and wants to rule the world/control the world. They operate into the modern day by subtly infiltrating different groups and organizations. They have a battle-call/shibboleth thing where they say Hail Hydra.
