3D eyes are better.
2D eyes needs to be done differently.
Make them more simple and toony.
Just a black eye with a white spot like my old vixen

You're missing the "life dot" of the left one's eyes thats why they look flat and dead/funny.
a life dot is the reflection of light on the wet surface of the eyeball.
If you place the light dot over part of the iris and part of the pupil you will give it a better look.

just added life dots real quick in gimp
also noticed that your 2d eyes - the pupils are smaller and dont touch the eye lid giving her a wide/open eyed expression, one that people normally associate with crazy or fear. Your 3d eyes seem more sultry because the eye lids give the eyes a "hooded" look.
