its called a "companion cube" originating from Portal.
In Portal you would eventually come accross a large puzzle where you have to use this companion cube you get to solve it.
At the end of the puzzle you are forced to incinerate your faithfull cube. The game has a sense of sadistic humor...

Yeah the reference is at how the game's Narrative AI (which happens to be a maniacal one at that!) emphasises on the whole bonding with the cube.
There are also hidden spots where you can see scribbles by a insane surviver where the companion cube is practically holy.
The companion has since grown to a reference of getting extremely attached to a inanimate object.
The popular meme "The Cake is a LIE" is also from portal and is also scribbled by the insane survivor on walls ingame (it gets promised to you by the AI before she tries to kill you :P).
